I doubt they'll meet their end with Spidey. Slott's running a tight ship on Initiative and I'd say it's likely that he's already got a fate planned out for the spiders that will take place involving his own characters rather than a cameo by Parker.

As was said in issue 5(?) the scarlet spiders are built to be replacements for spiderman. i do believe that they will have to get involved with spidey just to show how similair in strength and ability they are to him. _________________ Ninjarific
Well they tangled with him in issue 3 (i think) or at least took down the villains that he was targeting.

Well... considering Dan Slott writes both Avengers: Initiative and, soon, Amazing Spider-Man... I would say a showdown is inevitable - and it's not going to matter which one of the two it takes place in.
