For it to have any impact (Complete opposite to Goliaths death in CW) it will need to be someone who is fairly important but to an extent low key in the major story stakes. So not CapA, Iron-Man or anyone who has their own series I would say. _________________ Pro Massacre Boy!
First things first, Marvel have always made it very clear that Tony Stark is not a Skrull - purely because of the damage such a reveal would cause to Civil War.
Anyhow, my two cents.
New Avengers
Spider-Man would be a good guess here although that may also depend on what costume he's wearing post-The Truth. It's very interesting to note the difference in characterisation when comparing New Avengers to, say, Back in Black. I'm also reminded of Brand New Day (Slott's arc) when Peter comments on how he hasn't been in costume since the end of Civil War (after Mephisto undid the last year's worth of story with a snap of the fingers - if only he could do that to Howard Mackie & John Byrne's run). If that is indeed the case, then just who is that masked man?
Doctor Strange is a possible; however, I think only one member of the Illuminati was ever going to be revealed as a Skrull. Seeing as how that person was Black Bolt, I'm doubting the good Doctor is anything other than human (super, that is).
I'd laugh out loud if Clint Barton was a Skrull. But it won't be. Even though he should be. Just to piss off the three Hawkeye fans out there.
Wolverine won't be a Skrull; and I have the distinct impression that Joss Whedon's Astonishing X-Men run pre-dates Messiah Complex.

Let's not forget, I think we all know that Luke's baby is a Skrull (New Avengers 31). And if the baby is a Skrull, what of Jessica Jones...?

I like the idea of Wonder Man as a Skrull. Wears glasses; conceals his eyes; enjoying a relationship with Ms Marvel.
I also like the idea of The Wasp being a Skrull. After all, her split with Hank Pym was rather abrupt, wasn't it...?

No Skrulls here. Besides, if one of the FF were a Skrull, Millar's run would be tying into Secret Invasion. Quite simply, it isn't as there's going to be a separate mini tying into the larger arc, released in May.
X-Men
I don't think so. They've just endured Messiah Complex with the subsequent plan to re-establish the X-Men's world from the ground up. There may be a mini to tie in but that'll probably be about it.
Avengers: Initiative
Could be any of them. I think Gyrich is a Skrull (will be a shame but there we go). Beyond that, I really wouldn't like to day.
